a8636b4310 autogen: fix configure script generation when srcdir != builddir. 
This patch allows for regenerating the configure script from a build
directory that is not the actual source directory.

cdd33a433e configure: fix build without gtk-doc support. 
Also do not generate tamplate files as all the documentation is inline.
Drop un-needed code in autogen.sh as well.
